It depends what you are looking for.
Cruises- http://www.vacationstogo.com It lists last minute deals as well as deals far in advance.
besides the usual orbitz.com and travelocity.com a favorite travel agency of mine is http://www.applevacations.com I have used them multiple times.

Priceline.com…..make a bid, and you can get great deals.
I use Pricegrabber Travel. It allows me to search multiple air and hotel sites (including Orbitz, etc.) with one click. The search can take a while for more complicated routes, but it seems to be the most comprehensive.
The last time I used it, I got a last minute flight to Washington, D.C. for about $300, while Delta’s web site posted the same flight/same terms/same ticket class for $699. This probably isn’t always the case, but given how much money I saved, I always make sure check PriceGrabber Travel.
